Kusatsu in Gunma, Hakone in Kanagawa, Kinugawa in Tochigi, Tokachi in Hokkaido, Dogo in Ehime, and Beppu in Oita are among my favorites. But Ogori has a civic onsen and is only ¥270 for city residents after 6:00PM!
One lovely experience was taking the train in a private compartment on the Tobu line to Kinugawa Onsen. The kashikri onsen, onsen yukata, course meal, and a window overlooking the river were lovely!
The Yufuin-no-Mori limited express train from Hakata to Yufuin in Kyushu is very nice, too. I took it for the first time two years ago with my wife. We'd been wanting to ride the green train since it was one of our son's favorite when he was a train-freak toddler. The train slows down and lights are dimmed to see the waterfall that is clearly visible as the train passes alongside the Chikugo River. That trip was memorable!
I don't go to onsen that much. Although I spent a very lovely and relaxing time at Yunoshimakan, Gero onsen (Gifu prefecture). The building was lovely, the food was delicious, the rotenburo outside bath view was stunning and Gero onsen city was very cute. I stayed one night it felt like a whole week of holidays 😂
I can remember the name of the onsen in Tokyo. But is at the Sakuradai station which is on the Seibu Ikebukuro line. It is like 500 yen to go in and you can stay all day. It is five minutes away from Sakura station. Really cool place!
I really love to visit onsens. In Tokyo there is a chain of onsens called Manyu Onsens which I visit regularly. I also love to a onsen at the Seibu train station in Chichibu, Saitama.
Also if you have never been to Gunma, Kusatsu Onsen is a beautiful and historic place to visit an onsen city in Japan.
Check out Arima Onsen north of Kobe for awesome hot springs. Stroll around small streets and visit many souvenir shops, restaurants and beautiful scenery.
If you like hot springs I really recommend you to visit Yumori no sato in Chofu. Its a quite good local place in Tokyo but a little narrow. Here you can find some more details. https://www.yumorinosato.com/
