Another one of my favorite spots in Japan is Okinawa. Okinawa is beautiful and has so many islands to visit. There is also English everywhere which makes it very easy to travel for anyone.
Over the dozen years Ive been in Japan, I have visited all the 47 thoroughly, and the places I never get tired of visiting are 1)Nagasaki city (the city of the many faces, never ceases to amuse! Plus it has the best history and culture museums in Japan) 2)Beppu( Where I learnt to love onsen!) and 3)Shimanami Kaido (between Onomichi/Imabari)
I live in Kyushu now, so two of the three you mention are pretty close. I think that there are many other great places in Kyushu. Even Fukuoka city is fantastic. One of the great features of the city is the nearby islands. Nokonoshima is just 15 minutes away by ferry!

I recommend Fuji Q highland amusement park and visiting Yamanashi to see Fuji san mountain up close. It’s very beautiful.
